Fernandez is out of action with a left knee strain, while Thornton is expected to miss 4-to-6 weeks with a broken bone in his left foot.
Fernandez, who was acquired by the Bruins from the Minnesota Wild in July, appeared in four games for Boston this season, compiling a record of 2-2 with a 3.93 goals-against average.
Thornton, who was signed by the Bruins as an unrestricted free agent in the offseason, has played in 13 games this season, tallying 22 penalty minutes and a plus/minus rating of minus-1.
